Well, that's your problem right there. You deleted everything. You shouldn't really post directly to the all blog, since all it does is pull all the posts from every single blog. This can't be changed, and has been discussed at length. You should post to another blog, and only use the all blog if you actually do want ALL the posts.

Yes, copy over the files, and the run yourdomain.com/install to upgrade your database. To remove the Linkblog title, open up skins/custom/_linkblog.php and edit the following line:

if(!isset($linkblog_main_start)) $linkblog_main_start = '<div class="bSideItem"><h3>'.T_('Linkblog').'</h3>';

to read this:

if(!isset($linkblog_main_start)) $linkblog_main_start = '<div class="bSideItem">';
