how come are you sure that they do conflict ? afaik, as they are in different folders they shouldnt conflict by any means unless you have written some lines overriding each other

You can add the contents of your own .htaccess to the .htaccess that comes with B2evolution. Simply copy the code and paste to the other file. Do have a look if you don't declare things twice.
