My b2evolution Version: 3.3

Will my blog be damaged if I truncate/empty the evo_track__keyphrase table?

Not at all.
You can safely truncate the following tables:
evo_sessions
evo_hitlog
evo_basedomains
evo_track__goalhit
evo_track__keyphrase
