It's set so that commenters cannot leave URL's using an <a> tag, by default. This is done to help keep SPAM from finding a way into your comments.
You can override this option by opening up /conf/_formatting.php and looking in the comments portion for the 'allowed tags'. By uncommenting the "a" tag, you'll be changing the default and "allowing it".
(We allow the <a> tag on our blog) ;)
Be warned, however ... without other SPAM-fighting measures in place (moderation, captcha, bobo-box, etc.) you may be opening yourself up to an unwanted flood of automated SPAM messages.
