May I assume that after the stats are "pruned" that they are gone?
Do I need to worry too much about a performance hit if I increase the days? Is there a threshold I should consider? My blog is pretty low-traffic.

yes
For low traffic blog try < 90, and it's better to create a cron job to 'optimize' the database once a week or so. Your db may grow up to a few hundred megs, make sure your hosting provider allows it.
